I have been at this point on a number of occasions, prior to cockpit install and wondering how I am going to bridge that gap. I suspect (and certainly cross my fingers for you) that the problem will be self solving once the insert has been, well, inserted!

There's different ways to approach the wing root gap. (1) you can bend the wings upwards, (2) you can spread the fuselage, or (3) you can bridge the gap using shims. I would wait until the cockpit assembly is in place... it could very well spread the fuselage enough to reduce/eliminate that gap.
